This is my ranking of the nine main TARDIS teams of new who. This doesn't mean that my favourite Doctor and companions are the in the same ranking it is only my favourite in terms of how they work together.

2. 10 and Donna
3. 11, Amy and Rory
4. 10 and Rose
5. 9 and Rose
6. 11 and Clara
7. 10 and Martha
8. 11 and Amy
9. 12 and Clara
So Peter Capaldi for me works far more with Bill and Nardole than Clara. It is interesting that Moffat originally thought he was leaving after the Husbands of River Song so therefore convinced Jenna Coleman to remain for one more series so he wouldn't have to write for another companion, only to be faced with the situation of having to do one more series and therefore having a one-series companion. I feel if Moffat new in advance that he would have had to have remained for series 10 he would have introduced Bill in series 9. If this was the case then the fan-service series which was 9 would have been quite different and perhaps series 10 would have been 9 has Moffat himself said that the grand scale that was done in series 9 would not feel appropriate for a new companion, which I agree on.
Despite not liking series 6 the dynamic of those characters was done excellently. I think Moffat is very good at writing for two companions. If you think about it the Beast Below from series 5 was the first episode and the only one until the Bells of St John to feature just the Doctor and one companion. He only achieves this again when he writes on his own in The Husbands of River Song.
